What is Genevestigator #

Gene expression의 search engine으로 GEO, ArrayExpress 와 같은 gene expression DB로부터 데이터(microarray, RNA-seq)를 모아서 자체적으로 curation, normalization을 수행한 후 검색이 용이하도록 데이터를 조건별 분류. 이러한 데이터를 이용하여 유전자 검색, 조건 검색 등의 툴 제공한다.

관심있는 유전자가 있을 경우 이 유전자에 영향을 주는 조건 (anatomy, sample, perturbation, neoplasm) 을 찾을 수 있다. 관심이 있는 조건이 있을때 이 조건에 영향을 받는 유전자를 찾을 수 있으며, similarity search 를 할 수 있다(특정 실험과 비슷한 발현 pattern을 보이는 실험을 찾거나 관심있는 유전자와 비슷한 양상을 보이는 또다른 유전자 list를 찾는 등의 작업).

What makes Genevestigator unique #

제작회사(NEBION)의 따르면 다른 DB, tools같은 경우 각 experiment의 curation에 신경을 쓰는 반면 Genenvestigator의 경우 data normalization과 sample annotation level에서 experiment 간의 통합을 고려하여 curation했기 때문에 더욱 의미가 있다고 한다.

Database #

public DB의 부정확한 annotation정보를 논문 참조, submitter contact등으로 정확하게 controlled vocabularies로 curation. 각 experiment 마다 quantile normalization 으로 첫번째 normalization을 하고 global scaling (10% trimed mean 사용)을 통해 inter-experimental normalization을 적용한다.

• Anatomy : anatomical part, tissue types, cell culture
• Conditions : genotypes를 제외한 모든 perturbations (disease, chemical, hormones, infection, etc)
• Genotypes : 유전적 변형을 통한 perturbations
• Neoplasm : tissue type of origin와 histological typing (metastases, recurrences)에 따라 분류
